If your products are quite different then I think it is a good idea... And if your on Etsy it's not that much more of a cost to run two shops. Just monitoring both shops can be a hassle at times.
I've only got one etsy shop, but I sell online through my 'home site' of www.dualfantasystudios2.com, etsy, seasonally on ebay (otherwise it's not worth it!!) and I dropship for two other websites and two 'walk-in' boutiques. During Halloween I only sell off three venues because that's all I have time for. I find that just etsy and my own site are more than worth my time/$$ and I can do without the other venues but I don't mind taking additional orders from elsewhere from time to time as their sites reach different clientele so it gets my work more exposure in the long run. That's just my two sense.
